Is there a NEC code that requires conduit runs with fiber to have junction boxes at every 100ft intervals.

No, there are no code rules about the distance between junction boxes or pull points. The only code rule is that you cannot exceed 360° of bend between pull points. The fiber run has to be designed to limit the pulling stress on the fiber, however, excessive pull points increase the chance that the fiber will be damaged when it is installed.
