My local road commision has purchased a 90KW generator with a 400A automatic transfer switch, suitable for use as service equipment, and wants me to connect it. The building is one of their maintenance garages and has a 2000A service with a 800A main. The supervisor wants me to down size the fuses to 400A saying that's all the service they need. I haven't done an actual load survey yet, but am concerned if the local inspector will even allow this. Any ideas?

Do the load calc's and see what you come up with.

Why not put a 400 amp fused panel at the generator or on the building and leave things as they are?
Also check with the utility and get the yearly max demand.
What is the voltage?
