If it is a large job, then I too would go back to the design people and the GC to ask what is up with the plans. If it was a smaller job ( mostly Resi work) I might just submit two bids. I would say to the customer,, Here is my bid "As Per Your Plan!" and here is my bid for extras that you will need in order to get the job passed on the first try! My "Extra" bid would list all of the items that I saw which was missing from the blueprint.

Interesting caveat to this, happened last two days....
Plan Review (AHJ) comm office reno; 3500SF+/-, noticed quite a few 'errors/omissions', per NEC and NJ UCC requirements, called the EC..
Then called the Arch.....2nd mistake, he didn't have a clue, said he will call the EC.

(Here in NJ, a class 1 town requires plans/specs by an Arch or EE, NOT an EC)

Explained that......he still was 'lost', didn't have a clue what a panel schedule, or circuitry ID is.

Amazing, but sometimes it's freightning!
