I was on the road for the last 2 weeks and this did not occur to me until I looked at my own kitchen. The easy answer for your delima without resorting to a $60 2 pole GFCI breaker is to land your 12/3 in a 4" box and install 2 GFCI receptacles, tailing off the rest of the counter top receptacles from there.
